When S.H.I.E.L.D. was destroyed, some of the carrier command centers that were cruising at sea either quelled the Hydra rebellion on the ships or became Hydra assets. While he may not have the spy gadgets Agent Coulson has collected, nor the numerous dangerous missions experienced by field agents like Melinda May and Barbara Morse, his vigilance is undeniable. He also won't let personal opinions dictate his assessments of intelligence; long before Salomon's return, he had already engaged in ample communication with Stephanie.
Stephanie warned him that if those in quarantine were infected, it meant their brains were being controlled by the parasite. What they said was what the parasite said, and until the extent of the infection was determined, not a word from those in quarantine could be trusted. However, Mike didn't know who was infected and who wasn't, so he requested private conversations with Fitz, Simmons, and Will. He understood the pain of testing and quarantine, but he knew the venom of betrayal and lies would eventually erode the organization, having experienced it firsthand.
Even though the people behind the thick tempered glass were once his friends, he had no choice but to do it.
On the other hand, Mike didn't fully trust Stephanie either. He wanted to find a way to help the infected escape the infection, rather than simply burning them down like the Immortal City had done. To achieve this, he first had to understand the truth about the Rock. Even with Fitz now infected, Mike had to hold onto this only lead and continue investigating.

Salomon's voice was so clear it was as if he were whispering in her ear.
Stephanie knew her monarch had issued a genocide order no less severe than the American genocide of Native Americans or the Nazi genocide of Jews. But she also knew it was unavoidable, because not every Inhuman's mutation was as mild as Daisy Johnson's or Lincoln's; the Inhumans on the moon had already lost their human form due to the Kree's genetic experiments. Stephanie's access granted her the ability to read the mysterious books Salomon kept on his bookshelf. She knew that Inhumans were more susceptible to extradimensional contamination than ordinary humans, a consequence of the forbidden mutation technology used by the Kree.
Moreover, the Inhumans on the moon conducting experiments on their own genes in an attempt to recreate the mutation process of ancient humans by the Kree is almost unacceptable. They may think this is science, but they don't know what kind of terrible witchcraft is contained within this science.
She squeezed Salomon's large hand with satisfaction.

Stephanie told him the assassin's number.

He was a silent killer. He possessed a sniper rifle, a gift to him, a high-tech weapon of unparalleled craftsmanship. With this rifle, he had killed an African warlord and all his soldiers from three thousand meters away, murdered a wealthy man in his supposedly safe estate, and assassinated high-ranking officials in the Pentagon, among countless others. He didn't care, nor did he ponder the crimes those people had committed; he only knew that someone had disobeyed his master, nothing more.
This time, the two women on the plane were his targets.
